In photoshop you can use the ummm the clone stamp tool to erase those specks. I think there is a way to scan art directly into photoshop and then clean it up in the scan menu.
Or better yet, using Illustrator's pen tool would be more effective for simple line art. Then you can go back in with a gradient tool to make shading and stuff like that. It would really clean this up and help you go for the look I think your going for.
For something like this I would recommend the Illustrator method over photoshop. It will come out cleaner.
